Redesign a website

I want to redesign my website with the following objectives:
1. Customised Home page, control over what articles are being displayed on the Home page and in which layout
2. Hierarchical menus, each article will be tagged to certain categories, these categories I plan to publish as hierarchical menus allowing a user to easily navigate to the articles he is looking for
3. Mouse-hover on superscripts similar to Wikipedia. My articles contain references and the reference number is put as a superscript. I want a mouse to hover on the superscript number showing the user the reference details.
4. The website is presently in a blogroll format. I want to move away from this blogroll format and utilize the full width of the page for the contents and images of an article.
