MySQL Assistance Needed

Someone who helps manage my husband's local server attempted to setup their "MySQL Workbench" from their house. ? He used root access and assigned everything to the same drives. This seemingly wiped the "database directories" and all "users" save for root off the list.?

After talking with 3 IT guys they all agreed it is likely that it created something akin to a parallel thread. I had 2 instances of MySQL running.?

After browsing around and discovering my backups were missing, my husband then found the "ibdata1" file that was relevant to specific install. ? He then copied that, and copied any remaining files he could except the ib_logfiles.?

Following advice, he attempted to create blank directories and copy/paste the ibdata back into the data folder, but that didnt create the expected results.?

Currently we have a 200mb ibdata1 file, a new install of MySQL(In a different directory then previously due to version number) and uninstalled all the old after copying the files just incase.?

He looked inside the ibdata1 file, and it does seem to contain specific data we lost, as he can note one of the tables that had references to planets from the game EVE Online, he know it contains table data etc.?

We am running Windows Server 2008?

Old Install: MySQL 5.4?

New Install: MySQL 5.5?
