I need to customize the checkout process inside a Magento website about travels

1) i need the customers to be charged only a percent or a fixed amount of the total (they are asked to make a deposit awaiting for order confirmation) . I shuold have the possibility to check in admin the percent or the fixed amount for each product (inside product's details)

2) i need to add to every product a "fee for the practice managent" ; for every products i would have the possibility to choose the charge (yes-no / amount)
